Just some additional information.  The only way to stop applications grouping themselves even when Groupy is inactive is to uninstall Groupy.  When I have done so, the behavior of the programs returned to normal.  

It is important for Stardock to make sure that when Groupy is not running, the programs return to their default behavior.

Unfortunately, you are wrong here.  The applications grouped as soon as I launched them.  I did not create any automatic grouping or create any custom rules.
