Groupy has setting to automatically group windows from same application, but is there a setting to automatically group windows from different applications? For example, I want to automatically group notepad and excel windows. How can I do it? Thanks.

I don't think there is a specific option to auto add different apps into a group unless you set the Press "Ctrl" key whilst opening an app.
