I wonder if it is possible to have the icons size bigger in the flyout menu. I have it small which makes it difficult to click

Is this a fly-out that you created, or the weather fly-out that comes with OD that you're talking about?
The weather fly-out has a variable adjuster. However I cannot see where a custom fly-out's icons can be resized either through OD or icon packager. So if you can, that's news to me.
Also, what is the best way to create system shortuts on the dock like control panel.
A good question although there's no right or wrong with this stuff, there is easy and easier.
Simply open your windows explorer and browse to your control panel's link, resize the explorer's window where you can see your link and the dock on your desktop at the same time, left click and drag your control panel link to the dock then release. And there's your docked link to control panel.
This link will change to what ever Icon Package you select from then on.
